I have bought several of the games so far and am enjoying them a lot. I am wondering what happened to the story line that is left hanging at the end of Episode 1. I was under the impression that this would be continued in Episode 2 (Architect), but this doesn't seem to be the case. Am I missing something?

The background story with the Yakuza wasn't really well liked. When DMA entered development it was decided the included official scenarios wouldn't be a sequel set in the same exact universe, but instead selectively retain more popular elements from DME1.
This was probably for the better. The storyline for E2 and E3 as outlined by the original writers was kind of downright whacky. It would be revealed Justin was gathering money from the Yakuza and the fight club to fund a mercenary army for a pro-democracy uprising in Vietnam... however this was actually a scheme to elevate Justin's mother to the VCP's Politburo by putting her in a great position to crush the uprising and reap the political capital.
Some other E2/E3 stuff I remember:
-Ben was an undercover cop, not a student
-Gen is also an undercover cop, playing a very long game
-Judicial CP would feature more in E2 and E3, with the player getting a part time job as a caner
-The character who later became Mr. Kim (the older) was originally going to be in a DLC add-on where you could play the game as a local, non-foreign teacher
-Player character would have been shot in the back at the end of E2, cliffhanger as to who did it (it wasn't decided who did)
-E3 would end with a lot of Justin's money being seized and given to the school; some of the last scenes would show a brand new disciplinary room built
